...but could you consider raising the 1000 stock limit? I ran into the limitation the other night trying to back test about 1600 stocks that had met a certain set of criteria. Yes, I know that it sounds like over kill, but ten-year tests on a wide range of stocks is what makes me comfortable that my trading systems really do work and that they aren't just over optimized to a narrow set of criteria or a narrow group of stocks.

There is no limit on the amount of stocks that can be used in a portfolio simulation.
